Never disconnect a battery terminal when the engine is running. When disconnecting a battery always remove the negative terminal first When replacing the battey always replace the negative terminal last.You can blow the ECU or the alternator.The alternator is a troublesome beast but if you put a voltmeter across the battery with the engine off it should read about 12 volts. Next start the engine and get another reading which is higher then the alternator is charging alright.
