That wiring is almost as fucked up as mine was... good luck with that. I would honestly suggest an auto elec.

It hasn't worked since I bought the car and the previous owner said he never had the fob so I know it's not active but it looks like it's wired into the original loom deeply.

Could be worse, mine was "HUGE-SUN-ONE" brand.. had fking T interesections of wiring, extra few inches of wires soldered to bridge gaps when original wire was cut too short, solder on solder, loose tape.. etc. etc.
Best thing to do is download the wiring diagram, have a quick study of everything that has been cut/soldered/modified and go one by one with rejoining the factory wiring to itself.
If you are installing a new system, hand that sh*t over to an auto elec.

Looks like a generic immobiliser to me. Can even see the bridge already on the ignition circuit. I call soft, get the scissors out.

It's not active but it seems pretty well wired in there. The only wire that's cut is the ignition circuit from memory. Alarms are easy.
It would be
a negative pulse trigger wire to lock and unlock circuits
Negative pulse to either light/indicator/horn circuits
Positive
Neg
Pin switches
Siren
Boot release neg pulse
Door pin switches neg pulse
Follow every wire going out from the alarm and trace the wire to where is jumped to. Rip it off repair the sheath of factory wiring, join the ignition circuit back up and done.

It's finally done lol.
Everyone has been a massive help so thanks for all the tips.
Gearbox is smooth as thanks to Ben and it goes harder than ever.
I'm without indicators though and the fuses are all good. I still get the hazards flashing so its not bulb or wiring related i don't think. I'll try changing the relay to see if that changes it.
In hindsight;
If you're attempting a big job such as this its best to stay organised. I spent a lot of time figuring out which bolts went back where when i reassembled the car. Maybe putting the nut or bolt back into the thread after you've removed parts is the best way to go.
The manual conversion pdf guide is a 7/10. There aren't enough detailed photos but in saying that i now drive a manual lol.

Another trick you can use for on going jobs is labeled zip lock bags.
